The opening scene features a casket, (whose contents are sought) being opened inside an enormous building.

There's at least one over-the-top eastern European accent in both movies.

In Crystal Skull, we hear traditional songs from the place and era (Peruvian rhythms, Hound Dog and Shake, Rattle, & Roll). In Young Frankenstein, we hear traditional songs from the place and era (something on violin and The Battle Hymn of the Republic, and Sweet Mystery of Life and Puttin' on the Ritz).

In both movies, the hero and his smaller sidekick, who dresses in black, rob a graveyard.

In both movies, there's a rotating or tipping doorway of some kind.

Both movies feature scenes in a library.

Both movies feature scenes in old buildings.

Both movies have people getting inadvertently wet as they try to accomplish another task.

Both movies have people getting lit on fire by mistake.

Both movies have love scenes.

Both Indy/Henry and Frankenstein/Fronk-en-steen are particular about what they are called, but eventually have managed to make peace with their names.

Both main characters are seen on a fog-shrouded train platform, and speak to a young boy about the platform.

Both feature writings of an elderly character which leads each protagonist to a great discovery (Oxley's notes in KOTCS, Frankenstein's journal in YF). Though, truthfully, this one works better with YF and Last Crusade.

Each features a cast member from "Superman IV: The Quest for Peace" - Gene Hackman in "YF" and Jim Broadbent from KOTCS.

I was straining to make the parallel and only came up with The "short side-kick dressed in black," (love that!), reminiscing about his father.
