Off the top of my head, from the Last Crusade:

Raiders: Professor of archeolgoy, expert on the occult and how does one say it... obtainer of rare antiquities.
Temple: Aw sh!t.
Crusade: Jones is getting away!; I think NOT herr Donovon!; Not that Jones, the other Jones!
Skull: This isn't gonna be easy.; Not as easy as it used to be.

Cliched, I know. But, I love that classic line.
Doom: "We..Are..Going..To DIE!"
The look on his face makes it even better.
Crusade: "You lost today, kid. But, it doesn't mean you have like it."
Sets the tone for the movies perfectly as it fades into adult Indy's grin right before he gets clocked.
Skull: "Not today!"
When Marion says she thought they were gonna die. Indy says this and starts kicking ass!

I would like to mention I not only like my third quote but the entire senquence of Indiana Jones glorifying Marcus with all this detail and then it cuts to Marcus lost, sticking out like a sore thumb in a market. Ahahaha Instant Classic.

I love all aspects of Marcus' character. His being a mentor of sorts to Indy in Raiders, and even his goofy lost-in-his-own-museum mannerisms from Crusade.
I said it before and I shall repeat it again. Marcus Brody is my favorite character. Even above Indy himself.
