Maybe the "cleaner" city was supposed to be representative of the work Gordon and Batman had been doing. Never thought about that.

That's the way I saw it - a metaphor as well as the literal cleaning up. The perfect time for the appearance of The Joker to inject a little chaos into the proceedings.
